Epigenomics and DNA Sequencing Core Facility

Services

The Epigenomics and DNA Sequencing Core Facility managed by Greg Solomon, Ph.D. provides NextGen Sequencing (NGS) and Sanger Sequencing services to researchers throughout the NIEHS community.

Background

Types of projects we do:

  • Whole Genome Sequencing (WGS) or Whole Genome Bisulphite Sequencing (WGBS) – analysis of DNA and DNA methylation in any genome, from microbes to humans
  • Whole Exome Sequencing (WES) – identification of coding variants
  • Targeted re-sequencing – identification of variants in genomic regions of interest in a cost-effective manner
  • RNA Sequencing (RNA-seq) – assesses gene expression, transcription, and RNA processing events in selected cells and tissues
  • Single Cell RNA Sequencing (scRNA-seq) – single cell analysis
  • Chromatin Immunoprecipitation Sequencing (ChIP-seq) – determines genomic occupancy of transcription factors and other chromatin-associated proteins
  • Assay for Transposase-Accessible Chromatin using Sequencing (ATAC-seq) – examines chromatin accessibility

Run Formats:

  • Single end – reads from only one end of the strand. Typical run lengths are between 36bp to 150bp. We can do as large as 300bp for special samples. Samples can be multiplexed from 2 to 96 samples per flow cell depending on the coverage needed and flow cell type used.
  • Paired end – reads from both ends of the strand. Typical read length is between 75bp and 150bp. We can do as large as 250bp for special samples. Samples can be multiplexed from 2 to 96 samples per flow cell depending on the coverage needed and flow cell type used.

  • Two Agilent 2100 Bioanalyzers
  • Covaris S220 Focused-Ultrasonicator with Polyscience MM7 chiller
  • Applied Biosystems QuantStudio 6 Flex Real-Time PCR System
  • 10x Genomics Chromium
  • Bio-Rad ddSeq
