The Computational Biology Facility exists as an entity to empower and support researchers. As such, it is the collaborative relationship with the individual researcher that gives the CBF its shape and substance.

We are working with several NIEHS scientists to support their work.

Tom Darden, Computational Chemist and CBF Scientific Advisor
Lee Pedersen, Computational Chemist

The Computational Chemistry group uses molecular dynamics simulations of proteins and protein/DNA complexes to provide insights into qualitative aspects of chemical mechanisms associated with biology. Their research aims to continually increase the accuracy of simulations through the incorporation of more rigorous approaches based on quantum chemistry. As such, their work pushes the envelope of current computational resources.

Leping Li, Bioinformatics

Dr. Leping Li has recently developed a genetic algorithm method for improving poorly estimated position weight matrices (PWMs) using chromatin immunoprecipation (ChIP) data. Much of the analysis work was done using resources of the CBF.

Yu Liang, Bioinformatics

Dr. Yu Liang has developed fdrMotif, a method for identifying cis-elements by an EM algorithm coupled with false discovery rate control.

Rongheng Lin, Bioinformatics

Dr. Rongheng Lin has collected a series of R methods (txt) (9KB) described in a paper,"Gene Set Enrichment Analysis for Non-monotone Association and Multiple Experimental Categories."
